Move the collapse script from TO_MIGRATE to examples/ramses and port it to
the self-gravity API of main (units, CG solver, trapezoidal coupling), use
the RAMSES-like reset barotropic EOS, and add a density slice animation
and animated radial profiles (rho(r), P(rho) with the barotrope, T(r),
v_r(r)).
Assisted-by: Claude Code
Render and save the slice and profile frames at each output during the
run instead of after it, with plot limits fixed beforehand.
Assisted-by: Claude Code
The jeans_length_based AMR mode was accepted by the config but not
implemented in the refinement handler. A block is now refined if one of
its cells has N_J dx > lambda_J = sqrt(pi cs^2 / (G rho)), with the sound
speed of the EOS (of the barotrope for the reset barotropic one) and G of
the unit system, and derefined with a sqrt(2) hysteresis margin. The
unused T_0 parameter is dropped. The mode requires the new AMR.
The self-gravity potentials (warm starts of the Poisson solvers) are now
transferred when blocks are split (copied from the parent) or merged
(averaged) instead of being left uninitialized.
Assisted-by: Claude Code
Refine on the Jeans length with the new AMR, add a zoomed density slice
and color the profile scatter plots by refinement level.
Assisted-by: Claude Code
The Jeans criterion merges the blocks of the diffuse medium below the
base level, number the levels from the box size (a cell of level l is
L0 / 2^l wide) so that they are all distinguished.
Assisted-by: Claude Code
Stop at 1.125 t_ff, right after the formation of the adiabatic core
(rho > rho_crit), with denser outputs in the last phase of the collapse,
and adjust the radial velocity plot limits. The example runs in about
4 min on 4 CPU cores (OpenMP backend).
Assisted-by: Claude Code
The cell size of a block was computed as (bmax * f - bmin * f) / Nside,
whose rounding depends on the position of the block and on the scale
factor f. Blocks of the same level could then get cell sizes differing by
one ulp, and the exact comparisons of the Poisson stencil took them for a
level jump (3/2 or 3/4 factor), giving an inconsistent operator on which
the CG and BiCGSTAB solvers diverge. This happened e.g. with a length unit
of 1 au and not 1 m. The size is now (bmax - bmin) * f / Nside, the same
for every block of a level.
Assisted-by: Claude Code
Run the simulation in code units (au, yr, solar mass) and make every plot
in SI units. Draw the barotrope below the points, use a colormap without
a light end for the AMR levels, and use constrained layouts.
Assisted-by: Claude Code
The refined blocks are interpolated from the rho/rhoetot/rhovel
snapshots, which were copied from storage.refs_rho & co. Those point to
the merged patch data with ghosts built at the beginning of the timestep,
i.e. the state at t^n, so every refined block was reset to its state at
the beginning of the step: the mass that flowed in during the step was
lost (e.g. -0.2% of the total mass per refinement pass in a collapse) and
the density of the refined region jumped. The snapshots are now copied
from the patch data (state at t^{n+1}); the mass is conserved to round
off through refinement and derefinement.
Assisted-by: Claude Code
set_riemann_solver_hllc() was removed in favour of explicit variants
(Shamrock-code#2691), use set_riemann_solver_hllc_pvrs(), its previous behaviour.
Assisted-by: Claude Code
The fix of the refinement snapshots (refine from the state at t^{n+1})
is merged separately, from claude/fix/ramses-amr-refine-mass, so that
this branch only adds the barotropic collapse example.

Walkthrough
This pull request adds a runnable RAMSES barotropic-collapse example. It configures the initial sphere and simulation model, evolves the model at selected times, and generates density slices, radial profiles, GIFs, and a maximum-density comparison.
Changes: Barotropic collapse example
Layer / File(s)
Summary
Simulation setup and initial conditions examples/ramses/run_barotropic_collapse.py
Documents the example, defines physical and resolution parameters, configures the RAMSES model, and assigns the initial density, velocity, energy, and potential fields.
Profile extraction and plotting examples/ramses/run_barotropic_collapse.py
Extracts cell and radial-profile data. Defines density-slice and radial-profile plots with barotropic and refinement references.
Evolution and result outputs examples/ramses/run_barotropic_collapse.py
Evolves the model at configured output times, saves plot frames and GIFs, and compares maximum density with a pressureless free-fall reference.

The new collapse example fails when run with multiple MPI ranks. Keep data collection collective and restrict profile processing and history to rank zero before merging.

Explanation
The title "[Godunov][Examples] Add barotropic collapse" matches the main change: a new runnable barotropic-collapse example added under the Ramses examples. It is specific and concise, and a teammate scanning history would understand the primary change. The title does not mention the supporting AMR, self-gravity, or potential-transfer changes, which is acceptable because it need not cover every detail.
Full details: Description check
Explanation
The description states that the pull request is adapted from a named upstream branch and lists a co-author. It is brief and gives little technical detail. It is still related to the changeset, because the added barotropic collapse example comes from that branch, so the check passes under its lenient criteria.

Process gathered profiles only on rank zero.
With multiple MPI ranks, collect_data() returns an empty dictionary on nonzero ranks, so get_profiles() raises KeyError: 'cell_min'. Keep collection collective, but process profiles and their history only on rank zero.
